Focus issies are probably related to some interplay between your window
manager and mozilla. What window manager are you using?

I've noticed that sometimes my gnome 'sawmill' will not notice that
mozilla is under the focus if it appears without my mouse actually
moving first (since I tend to pop up mozilla windows with keycommands)
and I have to focus on another window first before mozilla notices I
want to type on it.
