I've seen this with corrupted system libraries. If for any reason the 
libraries that "ls" needs (ldd /bin/ls) are not available, or simply corrupt, 
it throws such messages.

The fact that a reboot fixes it, is pretty weird. I'd either look for 
malicious activity or get/create a statically compiled lsof/strace (see 
http://www.incident-response.org) to run diagnostics when the errors appear.

Filesystem checks, as already suggested, aren't a bad idea either.
